Recommended UGENE packages

If the Internet connection is available on the target computer, it is recommended to use a UGENE Online Installer package.
The installation wizard allows one to add required components or update them, when a new UGENE version is released.

Other UGENE packages

These packages may be used for offline UGENE installation. Select a required package for your operating system below.
Currently, the following package types are available:
  • Standard Package: UGENE main executables, embedded tools, sample data, etc.
  • Full Package: the same as in the Standard Package + external tools (including tools for NGS data analysis) – this package is recommended for offline installation
  • NGS Package: the same as in the Full Package + ChIP-Seq data analysis additions (RScript, reference data)
An installed offline package can be extended with required tools and reference data (see “Data Analysis Tools” and “Reference Data for NGS” below).
Note that the number of package types will be decreased in the next releases!

Windows

Besides types specified above, the following package delivery options are available (note that the delivery type does not affect a package content):
  • Offline installer: provides more close integration with Windows, system administrative rights are required
  • Zip archive: a portable version, does not require administrative rights
Also notice that for obsolete Windows versions old UGENE version 1.29 is provided only.

macOS

UGENE delivery type on macOS is a DMG installer. Operating system version 10.7 or higher is required for the latest UGENE version. Old UGENE packages are also provided for earlier OS versions.

Data Analysis Tools

UGENE provides GUI for a lot of different bioinformatics tools. Depending on the required data analysis and a selected UGENE package type, additional tools installation/configuration might be required:
  • External Tools Package: the package contains all external tools except JRE and RScript. The tools are provided by default in the Online Installer, Full and NGS packages. To specify tools manually, download the package for your operating system (see below) and specify the tools in the UGENE Application Settings (see documentation for details).
  • Java Runtime Environment (JRE): although UGENE is not a Java application, a few tools (e.g. FastQC, Trimmomatic) require JRE. Make sure JRE 8 or higher is installed.
  • RScript: R is currently used in UGENE for ChIP-Seq data analysis only.

External Tools Package

Reference Data for NGS

To run some NGS data analysis (taxonomy classification or ChIP-Seq) it is required to provide reference data (e.g. RefSeq databases, NCBI taxonomy files, etc.).
It is recommended to use the Online Installer to download these data, however, one can also use the download links below and manually configure the packages. Make sure there is enough disk space on the target computer.
